I have had intermittent issues with my alternator (standard) on my 2006 1005 over the last few years. I had it bench tested and all was well so it was the connections. It works 95% of the time despite my best efforts to keep the connections clean and well tightened Early this season there was a short on one of the wiring harnesses under the engine (I'm not at the boat so don't have the manual to be more specific). The short fried a connection which I fixed and she started up OK after that.
Yesterday, after starting the engine the warning sound kept going for about a minute after the engine started. I think is was voltage but not 100% sure.
My though is that I would like to replace all the wiring harnesses on the engine to make sure everything is working properly. Also I have upgraded to two T125 6V house batteries in addition to my starting battery and may want to upgrade the altenator.
So: 1. what are your thoughts on replacing the harnesses and, 2. what alternator do you recommend?
You need to confirm the source of the warning alarm as soon as possible.
It sounds like you are correct and there is a connection problem in the harness. Anytime you have a short circuit you can be assured it is either a connection problem or a chafed wire.
A new harness should not be required. You should consider having a competent marine electrician look over the entire engine electrical harness. If he is competent it will not take long and his expertise will be worth the money in the long term.
The additional batteries as you describe can tax your current 65 amp alternator to its maximum output. I would recommend installing the 100 amp alternator that is offered for your engine as a factory option. The multi-groove serpentine style belt and pulley kit will be required for this alternator. A single v-belt will not effectively carry the load of a 100 amp alternator.

Farron, I'd like to purchase the alternator and belt assembly you recommended but didn't see them on the parts section of the site. Should I just call to order?
